Personally, I'd go with the manual...it's faster and more fun to drive. One thing to consider is the motor for the top. I just bought a '99, but my mechanic warned me about 900 Convs. beacuse if and when the motor for the top goes it can be a costly repair. I don't know if this is common.
I do have a '96 900SET 3-door, however, that I bought with 65,000 in '99. It now has 172,000 and has been somewhat expensive to maintain, but only one repair has been a "broken" item...new alternator at 67,000. All other repairs have been "wear" items...clutch, tires, etc.
If you can take the car to a good Saab indie repair shop for final inspection, do it. My dealer has even offered to look a car over if it's not on their lot. It can give you good piece of mind.
