I am not that versed on the NG cars(I just bought one recently), but as a long time 9000 and 900c guy, I have seen these symptoms before and it usually was just a shifter adjustment. This is not a big deal - on the old 900's you just loosened a collar at the firewall that attached the tranny to the shifter - in the case of your problem, move the shifter a little sideways and retighten. I do not know how the NG's specifically adjust, but it probably is not a huge deal. I seemed to need an adjustment any time I tried to shift really fast or muscle the shifter. Sounds like the shifter wasn't adjusted correctly when the trans was put back in last.
