Clunking noise after replacing front strut (+)

OK, last weekend I finished the last side on the car. The driver side strut took a lot more effort to dismantle. The big "nut" at the top was in so tight that even after mounting in a vise and using a 4 foot pipe on top of a foot long wrench I was barely able to get it undone. And this after a lot of spraying with various chemicals, using a chisel with a hammer, etc., etc. The other side gave up a lot easier, I did not even have to use a vise.
The new suspension is really great! However, I noticed a pretty serious clunking noise coming from the passanger side strut. This started happening the morning before the driver side install, so I am positive it's the right side strut. The noise happens when the brakes are applied with anything more than light pressure. It also happens when I accelerate, even moderately. I seems to be more ponounced when turning at the same time. I checked every fastener and all are torqued well to spec. I hope it's not the big "nut" that holds the strut cartridge! Dean, if you read this, did you strut make a clunking noise when the top nut became undone? Otherwise, all I can think off is improper position of the spring...
Any other ideas?! I am pretty upset about this :-((
