I have a 1997 900 SE turbo, so of course I'm going to tell you to get a 2.0l turbo. It was the most powerful engine of the three offered, gets good mileage, and has more power than you need, especially with a few modifications. The problems with the V-6 seem to be mostly with the timing belt. After driving Hondas for years, the availability of a virtually maintenance-free timing chain on the 4-cylinder is reason enough to go with the 4, in my opinion. I can't say I've heard much about weak transmission is these cars, in the 4 or 6-cylinder engines. They must of made some considerable improvements since the days of the old 900.
