Known problem.
The clicking you hear is the dreaded slipping of the gears. Do NOT proceed to use the top in this manner as it will only continue to grind the gears.
There are numerous posts about this issue and I would suggest using the seatch feature to learn more about the problem and how to correct it.
In short, the bracket that engages the motor to the transmission of the tonneau cover beomes bent over time and use. Therefore, the two are not lining up as they should and they are pulled away from each other causing them to grind or miss. Each time you hear that click...metal is being ground from the gears.
However, there is a cheap fix. Cheap as in 99 cents and 30 minutes of contortion work and butt crack for the neighbors.
Basically, what you want to do is take a 99 cent, 3" inch hose clamp and pull the two pieces together again so they make good meshing contact. However, you have to understand how the assembly works to see how the clamp needs to be administered. Again, utilize the search feature of the board. Many of us have been down this road.
Take great care so that your clamp pulls the pieces together but does not sever any of the wires.
This method sounds a bit unorthodox...but I think the dealer's quote will make it seem very plausible.
I just did it myself about 3 months ago (with the help of some other great people on this board) and my top is just like new.
