If he installed a new linkage, he shouldn't be able to 'pop it (or anything else) back in'. I believe he is referring to a plastic bushing in the shift linkage which can pop out of place and make you lose all gears except 3, 4, and 5. Plus the shifter feels crazy lose when in neutral when this occurs. When this happens, you can run your hand into the engine compartment and feel around the shift linkage for the out-of-place bushing. Slide it back into place and everything will be fixed. You will need to do something to get it to stay (maybe a barbage back tie) - but the bottom line is the linkage should be replaced or upgraded in the near future (though the temp fix could last for the life of the car!).
My impression of your discussion is the the mechanic did not replace the shift linkage, but rather simply put the bushing back in place (big difference in $$).
