1st and 2nd gear gone!!!! HELP(kinda lengthy)

I drive a 1996 900s 2.3 n/a 5 speed. I as a 17 year old high school student who is taking his SAT's again with in the next month agreed to teach me SAT tutor how to drive stick in exchange for 5 speed driving lessons. Something you might want to know is that I had my clutch replaced 6 thousand miles ago. Well when i began to teach her how to drive stick, everything was going shacky at first as it typically does and then she stalled(with a horrible sound from the stick) and turned the car back on. There was smoke from the clutch all over the place (i was ready to cry) and then i realized that i didnt have first or second gear anymore. What you might also want to know is that when i got my car back from getting a new clutch, the 5th gear sat really close to 3rd gear. Now when i go to put the car in first, there is no seperation between 1st or 3rd and no seperation between 2nd and 4th. Is this my shift linkage? How much is it gonna cost me and what should i do? Thanks for all the help!
