Hi Cory,
#1 - I'm not sure exactly what you mean by removing the yellow ones; if you mean the front/side assembly there's a torx (T-20?) screw under the hood. Unscrew that and it will slide forward. The lights take a quarter turn to release. You can then do the reverse to install the new assembly.
If you're talking about the side signals next to the doors, gently push in and forward to release the plastic clip, then pull the rear part of the signal out and the rest of it should follow. the bulb twists out.
#2 - K&N part # 33-2663 should be right (need confirmation) - this filter should fit all NG900's.
#3 - The emblem snaps into the indentation. I found that the combination of a straight razor and fingernails very carefully leveraged the old emblem out; a fine flathead screwdriver should work if you have soft nails. Be careful not to scratch the paint.
