slightly rough running engine, intermittent (long)

I have owned my 94 900S V6 for 11 months. ever since I have had it, it has this intermittent characteristic of running kind of rough, and not as powerful. By rough, I mean that sometimes the engine has more of a growling sound than the normal purr, when accelerating, and also is less powerful. The best way I can explain it is to roll your tongue, like the letter rr is pronounced in spanish. normally the car will make this sound until it gets above 2000rpms, then the pitch gets higher and the rr's get to a high enough frequency that they sound like one tone, this is when I usually can feel good torque(like it reaches the power band). But sometimes it will keep growling at all rpms and never really get into the power band. I have noticed also that this characteristic happens more often If I use regular gas, but I dont use regular anymore. My concern is that this has been happening more frequently since I had repairs at dealer.(timing belt, water pump @ 91k). I have used mobil 1 since 85k, and I changed plugs and cleaned iac valve at 90k. After new plugs and cleaning iac, the car ran great and rarely had this problem. but since doing the belt and water pump it has done it almost constantly. What can be causing this intermittent lack of power and growling sound? I have not noticed any relationship between engine or air temp and the problem. This problem is not drastically terrible, but it is noticable. Thanks in advance for everything.
