IMO, swirl marks are created by a few things:
1. Poor washing & drying techniques
2. Using a polish that's too aggressive
3. A novice who uses a high speed polisher incorrectly
It's impossible to eliminate swirls completely, especially on a daily driver. Next time you're at a car museum, look at how swirled the cars are, and they never get driven! But... if you use "best practices" for washing, drying, polishing, and waxing, you can keep swirls at bay.

As for waxing, your car is ready to be waxed now. If you have some old waxes sitting in the garage, I suggest tossing them out so you're not tempted to use them unless you know they're still in good shape. There are several new waxes on the market which are pretty nice for store bought stuff. I like Meguiar's NXT Tech Wax, Mothers Reflections, and Eagle One Nanowax. If you want something that will last awhile, check out Liquid Glass or Duragloss. If you're willing to buy online and spend some $$$, the sky is literally the limit.
