Bret - Help!!! Detailing disaster...

I decided to repair some sratches and chips on my car so I've been using the excellent "How to" article that we're all familiar with. Starting early last week, I cleaned the chips, roughed them-up, cleaned w/Prepsol and then applied several light coats over a few days time.
After letting the final coat dry for a couple of days, I took-out my 2000 grit Unigrit Sanding Bloack (I did soak it for a day) and following the directions exactly, went to work on the three scratches on the side of the car. I then followed-up with my PC using Griot's Machine Polish #2 (medium cut) followed-up by #3 (fine cut). Voila! The scratches are nearly invisible.
Now the problem... Feeling good, I did the same procedure on the various chips on the hood. After running the PC, the areas I used the Unigrit block on are still dull and the hood looks like absolute s _ _ t! I'm at a loss as I didn't do anything differently but yet I've got these very pronounced areas of dull & scratched paint on my lovely black hood.
At this point, I honestly think I need to have the hood and top parts of the fender repainted but am open to suggestions on how to avoid this. Rubbing compund? A more agressive polish for the PC?
At this point, I've got nothing to lose and everything to gain so please help!!!
