You can get one of those foam applicators for applying tire shine goop to wheels.
The simple solution though is not to apply protectant that needs to be applied all the time. That is, not the rub-on kind. I've done one car with Thompson's Water Seal (after a very thorough cleaning with swimming pool algecide and house wash). Then I applied a heavy coat of Thompson's with a spray gun. Two years later it still looks like new. Of course I had the spoiler off the car which made this very easy.
On my latest car I used RaggTopp Convertible Top Sealer. It's been on there about three months and is still beading water. No streaks down the side of the car either. Again this is a spray application, just mask the car.
