You can get a basic rack for about $200. That's two bars, uprights, and a 'fit kit'. The nice thing about that is that you can use this for anything you want to carry on the roof.
Just like Adam, I just use insulation. I've also used foam canoe blocks. I've seen those for $20 for a pair, and as low as $5 a pair. Basically, you want some compressable foam to go under the hull of the boat. If the deck of the boat is flat and the keel sharp, you may want to carry the boats upside down.
If you want to get fancy, you can get an upright for about $80. I use this for my longer boats for longer rides. Then some adjustable cinch straps. You can do this mail order, or at many discount sporting goods stores.
I run with two straps over each boat. I also run a rope through the bow toggles (if you have some), loop the rope around the bars, and tie them to the stern toggles. This is just in case a strap goes. This works well for short boats. For long boats, I run bow and stern lines to tie-downs under the bumpers. The trick with those lines is to keep them loose - don't cinch those down, or you risk cracking the boats.
Yes, you'll be in for about $250 - around $200 for basic racks, and $50 for insulation and straps. But in the end, you'll have a set of racks that'll allow you to carry lots of other stuff.
