Tell them that you expect a professional job, and that what they've done isn't acceptable. If possible, show them windows on your house or another that are acceptable so that they have something objective to compare. Then give them a choice - a) they can get someone experienced to come redo the job for the price you agreed, or b) you can have a window company come do the work, and deduct their bill from the painter's (after the painter returns to paint the windows).
In either case, don't give them a dime until the work is done to your satisfaction. They won't like it, but you hold the cards since you hold the money - and you'd be surprised how many contractors will skip out even when they're out a few thousand. The way they see it, they can make just as much by going on to the next job, and not have to deal with the hassle.
Glazing is a job that requires experience, so don't let the same guy try to redo it. It seems like a simple task until you actually start working with the junk and end up with a mess all over the place. Only guys who work with it regularly can make it look nice, but you'd be surprised at how quickly and how skillfully an experienced guy can do the work.
Don't let the painter paint the glazing immediately. It needs to set up for a while, though I don't remember how long. I think it's a week or two, but I could be mistaken.
