If the eave boards are not continuous with the roof's decking (I expect they are not) then the best repair would be to remove the eave boards, replace with a modern equivalent, and then paint the eave in question. Of course that may not be possible due to your home's specific framing and detailing. Hard to give good counsel w/o 'photos and details.
That said, a reputable roofer will make good on the mistake, and make good in a manner that is satisfactory to you.
