Well, except that each car has four wheels/tires, seats and seatbelts for 5, and both carry the "linear" designation everything about the cars is different. They are different cars entirely.
The short answer:
The 9-3 is smaller than the 9-5. The 9-3 is BMW 3-Sereis/ Audi A4 sized, while the 9-5 is BMW 5-Series/Audi A-6 sized.
What year(s) are you looking at? That will help us.
The best thing to do would be to go drive a 9-3 and then a 9-5 to decide which one suits you.
