I am not a glass industry expert, but there's a very simple reason for it showing up when wet. Whatever is on the glass reacts differently with water than the glass itself. The glass fogs up (it reaches the dew point) when water begins to adhere to it. Water will bead up differently on different surfaces due to different ways of adhesion. In your case the two areas of the glass obviously have different ways of reacting with water molecules, causing the surface to look different.
It could be as simple as the glass being transported with a rubber suction cup after it was made, or the residual signs of a sticker. Even hand prints leave residue that repels water molecules from adhering (oils). I suspect that since your mark is 12"x1/4" it was the rubber/foam/whatever stand that the windshield once rested against, or was otherwise supported with during transport/installation. It's possible it was tape holding a window sticker, but it seems there would be another one to hold the other side of the thing it was holding up. Are there any similar "marks" on your side windows?
Again, I'll suggest using Goof-Off, then a polish. I have two glass polishers. One's my right hand, the other is my left hand. You don't need any special equipment. It's like using a rubbing compound or polish on your car. Read the instructions on the bottle, and give it a go. (I polish my car's windshield just about every year to get rid of the residue that wipers leave. Then I use Rain-X to treat the glass with water repellent.)
If you live or park somewhere that causes your windshield to fog up regularly, go ahead and treat it with an anti-fog treatment. That way you won't ever even see the mysterious mark on your windshield.
Finally, does it interfere with your vision while you're driving? Do you frequently drive with the inside of your windshield wet or fogged up? Does it materially change the way your car functions?
If it were my car, I'd go all-out in trying to make sure my glass was clean. If I still couldn't get it to be gone, I'd let it go. It doesn't affect the way the car (or I) get the job of driving done.
