It sounds to me like you're describing the situation where the engine is "lugging" or, it slows down to below idle.
What happens is that the engine speed gets too slow, with too much resistance, to idle or rotate freely.
When the engine is idling, there is enough angular momentum to keep it spinning easily even when there is little or no torque applied to the crank shaft by a firing cylinder. When the engine slows down, and has a load on it, it doesn't spin through those times when there's no torque as easily, so it nearly dies, then the next cylinder fires, and it starts its coughing, wheezing, hiccuping cycle again.
You're right that its not that good for the engine, but the thing that's actually bad is the shocks that get sent through the drive line by an uneven source of torque. In fact, I suspect that in some extreme cases, the car's own momentum is what pushes the engine through that tough spot until the next cylinder is ready to spark.
I hope I've made some sense. And I hope someone else can correct me if I'm wrong.
