I actually put the Bluetooth adapter in the front port - it's a tiny little thing and does not protrude at all. It does have a dim, flashing green LED that I thought would annoy me, but I haven't noticed it at all. I use the rear USB port for my flash drive. On the 900, the cable runs down to the lower storage bin so it and the drive are out of the way. On the XR4Ti, there is a small pocket below the radio, and that's where it's cable goes. On the 9000, I'd probably do the same, and leave the flash drive in that lower storage bin by the shifter, or maybe use a short USB extension cable (monoprice.com) and snake it into the center console. I like this arrangement since it means I can plug my phone in and leave it in the storage bin to play/charge/whatever. It was for this reason a rear-mounted USB port was critical - I didn't want my phone's charge/data cable hanging out of the dash. Additionally - and this is a lesson I learned a couple years ago - some flash drives have blinking lights on them, so I wanted to be able to bury such a thing in a place where I didn't have to see it. On my BMW with this problem (blinking flash drive sticking out of the dash), I spray painted my flash drive black. :D
(On my girlfriend's Audi - it has a Blaukpunkt USB receiver with the USB port in back - I hard-mounted the USB port to the center console, so the flash drive plugs right into the console. That would work on the 9000 too, either in the center storage compartment or somewhere near the window switches.)
The flash drive has to be formatted as FAT32 (IIRC - I don't actually remember!), and you can arrange things however you like. You can put everything in one folder, or organize them by whatever method pleases you. I store individual CDs as a folders named ARTIST - ALBUM. The up/down buttons on the head unit navigate the folders, the left/right buttons navigate tracks in the folders. The stereo reads both folder and file names, but will also read ID3 tags on the MP3s themselves and display whatever combination of that information you want.
One thing I have noticed - which can be annoying - is that different receivers play files in different orders. If I take a given flash drive from the Solstice/Kenwood to the Saab/JVC, the files play in different orders. It's consistent on a given receiver, but different between them. The Kenwood plays files in alphabetical order, but the JVC *seems* to play like Clarions do, in DATE ADDED order. I know that sounds stupid, but it's true. It literally plays files in a given folder in the order in which they were put on the flash drive. You can fix this by creating M3U playlists (Windows Media Player, iTunes, WinAmp, etc.) and playing those instead of individual folders. Uou can put all your M3Us in one place or one per folder, and navigate them by up/down/left/right as if they were folders/file themselves. For the most part, I don't care what order my tracks play, but there are a couple albums that just don't sound right played out of order. I use M3Us to fix that when necessary.
I bought my first USB-compatible receiver like five years ago and I would never go back. It's a GREAT technology from all angles. Buying a stereo without USB in 2011 seems like a major misstep to me.
