In addition to the sites mentioned, try Orbitz. For domestic flights, they use software generated by a company called ITA Software. Search results are displayed in a matrix -- flight prices are shown by airline, by # of stops. You can then narrow the fields in the matrix by clicking on a specific price, a specific # of stops, or a specific airline. It's hard to explain, but go to the site and try it out.
You can also go straight to http://www.itasoftware.com and click on the link for their beta search software. They can't book the flight for you, but they will give you all the fare code information, and then you can call the airline you choose, reference the flight #'s and days and the fare codes.
Absolutely the best way to search for fares, and so long as you enter a few permutations of your search and are flexible in terms of the times during the day you want to fly, you will find juat about any published fare.
Recent results for me (I am planning travel to SF from DC) got me $236 r/t on Northworst. Which is too bad because they suck.
Also, check out fares to BWI -- it's further, and the array of flights is scarcer (United dominates to SF-DC market because both SF and DC are United hubs), but fares tend to be between $50-100 cheaper.
Whenever you search for fares to or from DC, enter "WAS" as the airport code -- it causes the search engines to look at all 3 DC area airports (BWI, National and Dulles), which maximizes the chance you'll get cheap fares.
