Then i'd then i'd think there is a mechanical problem then. Did you check to see that voltage was being sent/recieved. I know thats what led us to believe bad ecu but now thinking. Did you check all other voltage input and output to make sure all information the ecu uses was correct. I realise this would be a pain but only way to confirm it is the engine i would think.
