Problems..

So, I am having some problems here,
I have a 1996 900 SE.
I have high flow cat, no mid muffler and abbott muffler in rear.
I have a reprogramemd ECU
I have a big bore throttlebody
I have a K&N Drop in.
I have a Viggen Intercooler
I recently had my turbo rebuilt, before getting the turbo rebuilt, I could get my boost gauge to go deep into the red, now with the new turbo, that has better bearings and a super 60 compressor wheel it only seems to go about 2/3 of the way into red instead of all the way over.
I added a manual boost controller today to try to crank it up a bit, and it seems as though it wants to go further and it's building power fine but then it backs off and stays in the middle of the red. I am not sure if I am either not getting enough fuel, or hitting a knock sensor, or ?!?! I don't really know. All I know is that I want more speed, so trying to run higher boost.
Can anyone help...
