engine 900T16 hackling after modifications

I have done some modifications to my 1987 900T16 (without kat.), but it is not runing 100%.
The mods:
- new pistons and distribution, overhauled 2.1 head and intake
- 3" JT exhaust
- Volvo FMIC
- RR fuel pressure regulator
- overhauled gearbox
- red Bosch injectors
- Speed parts APC
- 9000 2.3T flywheel (modified) and clutch
The problems:
- when shifting from 1 to 2, the gearbox is like a tooth brush. Only when doing it very very slowly it's OK.
- when driving the engine seems to stop for a very short moment and continue directly after (hackling) miles, and sometimes more.
- with turboboost very high the previous problem is also there
- CO is 5%. I saw there is a screw in the air mass meter to adjust CO, but I did not touch it yet.
- it had problems to start today, with warm engine.
Furthermore the engine runs like a dream.
Anybody some tips?
