Interesting project you sound like you're working on Walter. I'm just curious what made you choose the 2.1 NA setup? Have you driven a turbo c900? I once tried to build up a 92 9000 NA car with the 2.3. Had a header and exhaust built, upgraded suspension and brakes and all that... it was nothing in comparison to a turbo car.
That being said, the 2.1 intake is the largest and considered to be the best flowing for the c900's, I'm not sure what it could use for porting or boring. If you want to polish it, go ahead, but other than just gasket matching it, I don't think anything else would be worth your time (or any of this for that matter, again, it's a 2.1 NA dog motor to begin with!). The MSS header is a nice piece, I'm assuming you have one already as I've heard Jack is getting on in years and not producing much of anything anymore? Even with a "high flow" exhaust setup, you'll likely see gains of no more than 10HP at best.
What are you end goals? HP-wise and use/drivability-wise? There are some rally/LeMons built NA cars running things like ITB's (individual throttle bodies) that make some nice power, but they are race specific cars and the only reason they don't use turbos is to keep them in a lower class where they can be more competitive.
I would seriously recommend looking into a turbo motor swap, or better yet adding a turbo to your NA. People are running the high compression 2.1 motors and throwing a good amount of boost at them and running them reliably. You could probably source a turbo and a T5 (Trionic5) conversion and be looking at some VERY respectable power for not a lot of money. I just put a fairly fresh 2.0 turbo motor into my 85 to replace the stock motor that had lost compression in 1 cylinder. I am already contemplating a turbo 2.1 setup like I mention above... we'll see.
