People go back and forth on this issue a lot. Many are afraid of bypassing the Trionic protection, but many others have had great results. There are several NG900/9-3 owners on this site who swear by manual boost.
All you're bypassing with the MBC is the Trionic's control over boost. That does mean that it can't reduce pressure if it detects knock. However, you can prevent knock yourself by using the highest octane fuel you can find.
You won't have any fuel delivery problems in the Aero, the stock system is fine.
I'm not the resident expert on manual boost controllers. If you have any real concerns, I'd suggest getting Dean's attention. He can be found primarily on the NG900 or 9-3 boards. He's been running a MBC in his 900SE for a few years without any problems and highly recommends them.
