What car, BTW?
Your BPC / APC solenoid *might* be beginning to fail. When they start to go, they make a clicking sound, like a relay opening and closing. Of course, along with this noise, comes inconsistent and/or sputtering boost. Sometimes you'll get basic boost, other times you'll get full boost. Sometimes the wires on the solenoid go bad (the insulation just corrodes away) Check the wires before removing the unit if you think this might be it.
Otherwise, I'd need to experience this in person! I had a puzzler once that drove me nuts: This amazingly loud and repetitive clicking noise that did not seem to be coming from anywhere in particular, nor was it indicative of any normal problems. After changing the clutch AND flywheel, as well as rebuilding BOTH inner drivers and CVs, we gave up and yanked the engine out. Turns out the people who rebuilt the tranny I was using had used the wrong drive chains! The chains were too long, and the noise was created (only under heavy load on the engine) by the chains slapping on the oil slinger inside the tranny! Holy crap did that suck.
It did not affect engine performance, but it sure affected drivability! Good luck, I hope you find it before too long.
