I'm glad to hear that it is going well and that you are doing the break-in thing. I suggest that you check plug gap first and use the narrow side of the stock setting even if you are using a MSD set up, also use BCP 7XX or colder.
I'm running an SDS 3-E system for fuel and ignition management on my built engine and have learned much while programing it. One of the main lessons I've learned is how inaccurate A/F meters are, particularly in the rich area. You are probably going to have to wait till you can get it on a dyno to sort this stumble out, a wide band O2 sensor is needed to really see what is happening. I feel sure that you are on the rich side, but how rich is really a mystery.
Since my system is programable I have been able to see how the changes in mixture setting effect my A/F gauge readings (I use two, an autometer, which works best for stoich and lean, and a Dawes meter which works better for rich). Basically what I've found is that it is a fine line between rich and too rich. If the mixture is too rich, the meter will read lower than the what the A/F ratio actually is. I also had an EGT gauge and noticed that the exhaust temps would lower with a too rich mixture and my thoughts were that the O2 sensor was cooling off to the point that the readings were off. This made programming really difficult, until I figured out what was happening, I would go so rich that I'd get a rich stumble, but the gauge would say that I was just barely rich. By slowly leaning it back out, the gauge would start acting right and the EGT's were back up.
Good luck with it Shaun and I hope you have better luck than I did with the stock fuel system.
