I speak from experience wiht the JT system on my '96 Aero. I don't know about other 3" systems. If you have the cat in the downpipe, the JT system is different. It's like the older systems where the downpipe has the flexi pipe at the bottom (part of the downpipe and made of stainless steel), followed by the cat (under the floor), followed by the rest of the exhaust. For this reason (and for performance, of course), I replaced the cat as well.
The flexi pipe is there to absorb the vibration and back-and-forth motion of the downpipe by virtue of it being bolted to a moving transverse engine. Without it, something would break. On RWD cars with the in-line engine arrangement, the vibration and movement is torsional as far as the exhaust is concerned and the exhaust mountings can handle this sort of movement.
