I need help understanding ECU upgrades please.

I see some poeple have upgraded the whole ECU with the tuner asking the original unit in exchange. Others have gone with the chips alone and put them into the stock ECU. Any advantage one way or another?
I was told to exchange the chips and limit myself to the exhaust upgrade since my auto box would not handle the torque. My car is a 92 9kt auto and TCS.
I was thinking and was about to buy the 30lbs injectors from spg9 and now I am wondering what I should and shouldn't do. Looking for modest 230-240 increase maybe 250 tops.
What do you guys think? Am I risking my tranny if I go with the injectors and fuel pump etc etc.
I spoke also with Dave the US rep for Maptun and he feels that the chip and exhaust should be plenty.
