... you might as well have the boost raised as well. On the DI cars, the boost control is covered by the DI/APC controller and there are tuners out there who will sell you a pair of chips to upgrade both that module and the fuel injection module. I wouldn't upgrade one without the other. This will probably give the biggest bang for your buck.
A free-flow exhaust system is a worthwhile upgrade on a turbo, giving faster spool-up and better top-end power. It is also a pre-requisite for higher-power chip upgrades, so if you think this is the way you want to go, you might do the exhaust first. This is what I did on my '96 Aero. Also think about opening up the airbox to help top-end breathing. This won't cost anything if you do it yourself.
I don't think you need to upgrade the turbo before doing all that other stuff. I'm pretty sure the only 9000 turbos without an intercooler were the '92-'94 2.0 light-pressure models, so I'd be willing to bet you have one.
With all that stuff, you'll get a lot more "go", and I personally wouldn't go for a manual boost controller. If you're looking for an electronic boost controller, your car already has one. However, there are advocates of manual boost controllers on here, so listen to their side of the story too.
Fuel system modifications will only be necessary if you go to really high HP, as the 9000's fuel system is a lot beefier than the C900, which gets discussed most often here.
Finally, don't forget suspension if you're serious about driving this thing when it's "pepped up". The CD has the softest suspension of all 9000s. At the very least, replacing the front wishbone rear bushes (even just with new OEM ones) will help steering and traction, and help avoid torque-steer and wheelspin.
