The wastegate actuator is picking up it signal before the intercooler. So as Kevin has pointed out you have more restriction or pressure drop through you new system. If you move the waste gate actuator boost pickup to a place after the intercooler and before the throttle plate you can get a little quicker boost riase, some times however it causes a little bit of flare but I usually like that sling shot effect. There is nothing worng just different. When you use the APC it operates it sensing from the intake manifold, there for it is not as effected by change in restriction or pressure drop. The pressure at the point that the MBC is connected is still the same as it was, the restriction of the new sytem is just higher. It most likely also lowers the inlet temp more, at the cost of raising the exhaust manifold back pressure. The net result appears to be a gain.
