Dyno pull question

OK, so I'm basically dyno illiterate.
As some of you remember, I've posted my dyno results before (squiggles and all!). I've since added water injection (which has cured the squiggles) and am waiting for Brad's down pipe to be completed then subsequently installed on my car before re-dynoing. I'd like to gather some more info before I go back to the dyno.
Here is my question: I've seen references to 3rd gear pulls and 4th gear pulls; which is the "right" gear.
Mine was done in 4th gear and when I asked the tech about 3rd gear pulls, he replied "Those people don't know what they are doing. Pull has to be in 4th gear for 1:1 ratio."
Please help enlighten me before my next pull.
As an aside, I've heard that various dyno makers use different algorithms to determine the ratings. Thus, a given car dynoed on various equipment will get different HP readings. Further, one should do their pulls on Dynojet equipment because it is the de facto standard being the most commonly used and thereby allowing the best comparisons to widely published pulls. Thoughts?
If this is true, is there published variance between manufacturers?
