I've never used a manual boost controller and been pretty happy with the results. Assuming you're talking about what I think you're talking about, the reason to use an MBC is to reduce turbo lag... Under normal circumstances, the APC will bleed some pressure back to the wastegate, which causes it to slowly creep open and reduce the amount of exhaust gas actually spooling up the turbo. An MBC can prevent this bleeding from happening, so the turbo spools more quickly. The idea is to set the MBC to some pressure equal to or lower than the APC's max pressure so the MBC opens first, and the APC can still do it's thing. The trick is to find the right pressure for the MBC so that it does not cripple the APC's functionality.
I don't run MBCs on either my '88 9kt or my '90 SPG and have been happy. Both have their wastegates set to about 6psi, and I've found that does an adequate job of minimizing turbo lag. I'm sure there would be some increase in performance installing an MBC, but honestly it's more complexity than I am willing to deal with - at least right now. In your case, you may very well like the improvement but I would at least recommend playing with the APC first before spending money on an MBC - one thing at a time is always the way to go.
