How does improving air flow effect charge air psi?

I've recently installed a better flowing cat, open air filter, large ic pipes and a fat bar IC into my 900 turbo. While the lag has substantially decreased, and the boost is much smoother, I haven't seen a large increase in maximum boost psi. I have a stage1 apc and modified vac. advance. I'm trying to develop my theoretical understanding of what's going on in the engine.
Am I getting more air into the engine but now the turbo doesn't have to work as hard to get it in there? This would be like saying that 12psi of boost now, gives more power than 12psi of boost before.
Am I getting the same amount of air into the engine but improved flow only results in a faster spool up?
Am I gettig more air into the engine but can't take advantage of it because my apc is detecting knock due to lack of fuel (stock injectors w/3.0bar fpr)
