Where's the boost?

I have a 99 viggen with Abbott ECU, 3" inlet pipe, bigger intercooler, cat-back exhaust, and JR Optiflow intake. Usually it runs like a scalded cat, but occasionally it doesn't make full boost, the guage shows about halfway into the yellow. When it does this, if I give is more throttle, there is a distinct honking sound from the intake or exhaust, which may not mean much. If I shut the engine down briefly, the problem seems to go away. I replaced the by-pass valve with a Forge, I replaced the plugs just to be safe (gap is .038), and I always run premium. The fact that the problem goes away if I stop and start the engine makes me think it's something with the ECU, not necessarily something wrong with the ECU, but something it's reading that makes it limit boost. Any other simple things I could check?
