2000 9-5 aero gone limp

After some fine tuning by Frank (SQR) at AUTOMOTION in billerica, MA and tightening up all boost related plumbing fittings, my car was finally pulling as it should. nice nice nice. about 1-1/2 months later i was driving down the highway and my cel went on as well as my tcs off light. the car went into limp home mode. i limped to my buddy at the dealer and he reset the ecu as well as the limp home solenoid on the throttlebody (ecu threw a 1251 code)and away i went. the car does not feel nearly as strong as it did before the throttle body mishap and am wondering if the throttle body is still malfunctioning although no cel appears. i was also wondering if any of the new SQR software that was installed can by altered by the tech II inquiries and reset of the fault codes. any thoughts or advice is appreciated.
If any of you guys are planning on upgrading your ECU's, I strongly suggest you find the time to meet with frank personally so he can give your car the attention it deserves. he is also very quick at troubleshooting when tuning the cars and will save you a lot of aggravation in the event a problem arises.
