Hope all's well with you and your project!
We have found that the 2.1 liter block castings are lower nickel than the 2.0 liter and, typically, sees more progressive wear at cylinder bore to piston ring contact areas. This shouldn't be a huge factor unless you were attempting to incur high mileage common to the 2.0 liter engine.
The factory Mahle pistons may be replaced with a custom piston from JE, Wiseco, etc. or you could take the factory 2.1 liter pistons to your local machine shop for a reduction in the conical recess (IE. they would remove material from the piston tops/crown inners to lower compression ratio). This is a fairly common undertaking and we have not seen problems with this to date.
Otherwise, we might suggest use of your factory 2.0 liter crankshaft and only use of a tri-metal bearing upon assembly.
