I'm sure the bond between JB Weld and the aluminum will work fine. I can see that being done. What I would do is join the two surfaces using both JB Weld WITH the fiber part of fiberglass. In other words, use fiberglass cloth (available at Home Depot) soaked with JB Weld. What you do is lay the cloth strips (cut to your specifications) on a cardboard surface then layer some JB Weld over top and work it in with a putty knife or thin blade tool. Then peel that strip off and apply it over the joint seam, plus layering more JB Weld over that. That's the best way to ensure you'll have the strongest bond between the two. That's essentially what I did with my custom f'glassed end tanks to adhere them to the remainder of the plastic IC end tanks. To keep the custom piece in place while joining them together I used masking tape and did one side at a time.

My concern with your description of where the piping will run is this: There's no room to move the radiator back because the radiator fan is nearly touching the turbo outlet pipe. There's maybe 1/4 inch of play there. I didn't move the radiator of AC condensor back, but I did push the bottom of the AC condensor inward about 1/4 inch by redrilling the screw holes on the bottom brackets. Also, it sounds like what you're doing is pretty much the same as what I did by "shaving" the headlight assembly and vertical supports along the radiator housing.

One thing I highly recommend. Before applying the final JB Weld bond (or welding if you go that route) be sure the new end tank and ports fit exactly where you intend. Take exact measurements of the total distance necessary to clear the radiator housing and where the ports will point. Tape the new end tanks onto the IC and be sure the measurements align correctly. Nothing worse than having to undo, then redo a JB Welding.
