after dist mod... running rough?!

Well, its been about two months since trans #2 went kablewie... Car is back! (1987 900 T16S cvt) My dad and I replaced the pinion bearing that went out in January. Finally last week we put the engine back in, and she fired right up. However, there seems to be a problem...
While the engine was out, I did the DIY dist mod (thx jak). Without adjusting the timing, we started the car and its running real rough, low power. I figured the timing needed to be changed (I saw recommendations between 18 - 21 deg.)
Could the timing alone be the cause of this poor performance? It seems like the engine is working too hard, if that makes any sense. Hesitation when you first get on the pedal, and an odd, almost 'clicking' sound that increases frequency with RPM. I checked for vac leaks, found none. Could it be that a vac line was improperly connected? Or is this all have to do with the timing mod?
Any suggestions as to what the timing should be? Car has redbox apc mod, 3 bar fpr, k&n, basic "stage 0" mods.
