Random low boost under 4000 RPM?? HELP!!

OK guys, just when I thought I had licked the 'base boost' problem...
as it turned out, I didn't really have base boost. My #4 injector was partially UNPLUGGED, which was causing all sorts of problems. (running rough at low rpm, etc) Anyway, base boost was adjusted, and an external spring was added.
Now my redbox modded APC is giving me great boost, *most* of the time. At odd times, my boost won't go past mid yellow *yeah yeah, calibrated gauge is bought, installing this weekend :-)*
So intermittently when driving, boost only goes to half yellow (which I would call base boost). BUT, the strange thing is that AFTER 4000 RPM or so, I get full boost back! (into the red) Imagine my surprise when getting onto an onramp...
So what could this be? Originally, when I thought I had base boost I replaced/triple-checked every part of the apc system. Any ideas, boost gurus? Thanks in advance guys, you're the best help out there!
Oh yeah I also have a dent in my downpipe, about 1/2 inch deep. I assume this is killing performance, so I bought a new (used) one. Installing this weekend. How much performance would you say this is limiting, not much? Or quite a bit?
