We have both cars -- a 2001 9-3 SE with 126,000 miles and a 2006 9-3 SC 2.0T with 4800 miles. Both are 5-spd manuals. The 2006 handles better than the 2001, and the engine seems more responsive (without the turbo lag I find so annoying on the 2001). Ride is superior on the 2006 since it doesn't have the 'float' the 2001 has (everything on the '01 suspension is stock). Seat comfort on the 2006 is snugger than the 2001 but both seats are excellent for long trips. Wife and I love the new parchment interior but we still love the tan interior on the 2001 too (we both dislike dark or gray interiors as they make the interior seem smaller). I dislike the busy dash on the 2006 and think the interior plastics don't feel as rich as those on the 2001 SE. The trunk on the 2001 is still cavernous though the 2006 looks like it'll carry lots. We haven't had to use it's wagon capacity because we also have a Mazda6 wagon we use for hauling stuff when needed. Even though we have three cars (yes, slightly insane), we're keeping the 2001 for now as our beater car. Recently did an 1100 mile road trip in the 2001 and it still performs great, though several repairs had been made prior to the trip. Plenty of room for two cars seats and a ton of stuff in the trunk.
