A manual transmission provides better performance, gas mileage, and control. They can be more work if you spend a lot of time in stop-and-go traffic.
My preference is a manual tranny. I love the control for spirited driving. Unfortunately, I am relegated to autoboxes because of hip/knee problems in the family. A manual tranny car would be undriveable by 50% of the household, and I can't justify that.
In terms of reliablity, pretty much same-o same-o. Manual transmission may require a clutch change. Maybe not. I've run cars to 170K on the original clutch. Somebody bad at a clutch can destroy it in 5K miles. Automatics work pretty good, but they also have clutches and stuff, and a rebuild isn't cheap. All things break. There are no outstanding reliability issues with the 9-5 transmissions (either type), so failures would be random, and therefore you can't say which ones would be more expensive to fix.
As TKC says, it's all preference. If you like a manual, get one. If you prefer automatics, get one. They're all good.
