1) yes..the 6x9's are simply subs feed a filtered signal... If you can find higher quality "free air" 6x9's.. then it may be worth a try, but i suspect the amp may not provide enough punch to drive them. Free Air means they are designed to be mounted onto a rear deck rather than the normal box/enclosure
2) using the basslink and bypassing the existing is an interesting debate. In theory.. do you want to have the 2 inferior deck speakers reproducing the same frequencies that your upgrade is going to be producing? On the other hand.. you may be able to tweak the basslink via its crossover and volume settings to try to go deeper .. and they may compliment themselves nicely.. Hard to say without trying it.... If you bypass the deck speakers.. then it may make more sense to remove them to allow the basslink pass through these openings which may give you a less muddy sound... Once again.. all trial and error...
