The seal between the intake pipe and the throtle body is a single O-ring which fails over time. I bought a new one from my Dealer for only $2 or so, probably more than it is worth but still cheap. It sounds like your pipe is simply stuck or gummed to the old O-ring. Gentle prying should do the trick.
My 2000lpt also has the nipple with no connection and I wondered about the same thing. Strange.
