Did they say what the fluid looked/smelled like when draining?
Do you know if this was the very first tranny flush since the car was new?
If the transmission fluid was black and stinky, the damage might already be done. If you are lucky, a couple of flushes might restore or prolong the life of the transmission.
It might also be a throttle body problem, since the action of the electronic throttle body is closely tied into how the transmission is shifting.
Transmission computer relies in part on signals from the accelerator and throttle body to determine how much oil pressure to apply to clutches inside transmission.
So if the fuel system is not sending proper signals, it might mess with the shifting.
