You'll probably get extremely varying opinions on this subject.
I have had tires plugged before and never had another problem with the tire again. I have also had tires patched (this is different, and is done from the inside) with no problem again. Patching is the "best" method and is generally approved of by folks. Plugging is quicker and easier and cheaper, but some shops refuse to plug and will only patch because they don't want the plug coming undone and possibly crate a dangerous situation for which they could be liable. Patching can only be done if the hole is far enough towards the center of the tire (away from the sides) by a couple of inches.
If you plan on doing some really high-speed track work you may want to consider getting it patched. Personally, for my kind of driving, if it gets plugged and the plug seems to hold, I stick with it. -JerryC
