Being somewhat OC,I went right out and checked. I didn't see any visible paint problems, but I removed the wheel and partially pulled back the liner and loosened the end of the rocker cover and there was a fist sized chunk of dirt and sand there, just like you said. The driver's side was the worst. I cleaned it out and then I could see bubbling paint on the end of the rocker right where the mounting stud for the wheel liner attaches, so I guess I caught it before it got as bad as yours.
You can see where the sand gets in; there's a gap right at the end of the plastic wheel arch trim. I'm not sure I would want to block it up, though, because it might trap moisture. You have to assume the designers know what they're doing, right? (Right??) I live in New England and my '01 SW has 100K on it but I want to keep it looking good another few years. Maybe the best thing to do is just clean out that area every year or so.
