I don't think Saab did anything to the programming between the model years, but I do know there is a difference in the heat circulation system on the V6. There's something on the V6 that's different that allows it to do the afterheater thing when you turn the engine off. Something like the recirculation pump is electric rather than driven off the engine. Not sure if this would have anything to do with it though. Also, when were the fresh air cabin filters changed on each car? Sometimes a full filter can restrict airflow and the system's ability to heat or cool the cabin.
