The car manufacturers really do not care how your engine looks internally at 100,000 or 300,000 miles, since they have no responsibility at that point and their money is generated off new car sales. If you lease your car or trade after three or four years, there is no reason to consider breaking it in properly since you will never have any financial liability if it breaks. At worst you will have the inconvenience of a rental car while your car is being fixed under warranty.
But if you plan on keeping the car for many years and miles, a proper break-in is very important to prevent future problems and expenses.
