warped rotors often are still relatively flat relative to the pad surface. Scored rotors have grooves like those of a record (or pits like a CD...) in smaller and smaller circles towards the center of the rotor (the "hat").
If your rotors have grooves, so do your pads. If you put the pads with grooves on a new, flat rotor, you reduce the "swept area" of the brakes (how much friction surface of the pad touches the surface of the rotor, and thus, your braking ability, until the grooves wear off the pads.
IMO, better to keep your scored/grooved rotors and pads for a while longer, than put bad components together with good.
If you're changing just pads, you don't always have to change the rotors, but if you're changing rotors, you almost certainly want to change the pads as well.
